The goal of the EM algorithm is to estimate the parameters of a probabilistic model that could have generated the input sequences. There are 2 components in this model: the composition of the novel motif and the composition of the rest of positions (background). E-step: Assess the kindness of the model motif-background using all the candidate segments. M-step: Modify the model in order to maximize the quality of the estimations.
